Sense 1 (club/organization) is the most common usage. In Japanese schools, クラブ活動 or 部活 refers to extracurricular clubs, which play a central role in student life. クラブ is more common in elementary and some junior high schools, while 部活 is standard in junior high and high school.
Sense 2 (nightclub) is context-dependent and usually clear from the situation.
