To tell someone what to do in a work or organizational context. Implies a hierarchical relationship but is more neutral than 命令する.
上司が作業内容を指示する。
The boss instructs on the work to be done.
医者に指示されたとおりに薬を飲む。
I take medicine as directed by the doctor.

To point to or identify something specific, such as indicating a direction or designating a particular item.
矢印が出口の方向を指示している。
The arrow indicates the direction of the exit.
地図で場所を指示して説明した。
I explained by indicating the location on the map.
先生は黒板の図を指示しながら説明した。
The teacher explained while pointing to the diagram on the blackboard.
In the workplace, 指示 is the standard neutral term for giving directions to subordinates — much softer than 命令 (command). It's the everyday word for workplace instructions and is not perceived as harsh.
