駅(えき) primarily refers to a train station. While it can technically include bus stations, in everyday usage it almost always means a railway station.

Counting stations uses the counter つ目(め): 三(みっ)つ目(め)の駅(えき) (the third station). When giving directions, Japanese speakers often measure distance in terms of how many stations away a place is.
